About the Course

This course covers basic image analysis techniques with Fiji (a very powerful and free software) and Imaris (Bitplane).
This is an informal hands-on course, so the number of participants will be limited to 10 maximum per session.
Participants are encouraged to come with their own laptop to actively work on images (provided during the course).

Summary of the course

Day 1 – Fiji

  • Download, installation and computer optimization.
  • Open and navigate images, contrast adjustment, add scale bar, filters, useful commands.
  • Color bit depth. The basis of color bit depth, color and black and white images.
  • Color treatment.
  • Import image series and proprietary formats, 3D viewer and orthogonal views, save as videos.
  • Measurements
  • ROI and measurements properties, thresholds, copy and save ROIs, example of common image analysis.
  • Automated analysis. Cell counting, automated object segmentation and particle analysis
    Introduction to macros.

Day 2 – Imaris

  • Open and navigate images, contrast adjustment, add scale bar, filters, useful commands.
  • Stacks: import image series and proprietary formats, 3D viewer and orthogonal views
  • Save images and movies
  • 3D rendering
  • Object tracking
